The Chaos SM rebelled against the emperor for a number of reasons but the first most was that the golden crusade was based on a lied. The Emperor taught that there was no gods, he wanted to unit humanity with a secular truth, trying to hide them from the power of the warp. Which Logar found out was a load of horse shit, there are gods, and by exposing the other Primarcs and SM to the lie put them on the path of Chaos.
But the thing I never understood is that the SM were always xenophobic (wanting to destroy all alien life) even the CSM and yet the worship Alien Gods (especially the Chaos princes, Greater Demons etc, all are manifestations of Alien sentience) You think they would kill them on sight…
Yeah, there are a lot of inconsistencies in the story-line as it has changed over the years, but it still a really compelling story. The part of the Heresy that bugged me the most (at least how it is depicted in the HH novels) is how Horus basically had a bad dream and that was what drove him to rebel against his father, brothers and humanity. That was a huge let-down for me, I think they could have done so much more with it than they did.
